The Transformers--Main/Major Villains: Part One

ATHA PRIME
Atha Prime was one of the original Thirteen Transformers and was entrusted by the others to guard the dark creations of Unicron. However, one of theses creations, the Mask of Vengeance, gained sentience and tempted Atha to don it. Once Atha did, he became corrupted by power, and betrayed his brothers and sisters. He was defeated by them and had his spirit sealed within the mask, which, overtime, was left forgotten in the vaults of Cybertron.
Millions of years later, long after the Great War between the Autobots and the Decepticons began, Megazarak, former leader of the Destrons and presumed Herald of Unicron, was tasked with finding the Mask of Vengeance and reawakening Atha Prime. He succeeded in finding the mask and, while Atha's original body was being rebuilt, allowed the ancient Transformer to use his body as a temporary replacement.
The Autobots soon arrived on Cybertron and began fighting against Megazarak's forces, with the Autobot leader Optimus Prime against Atha. When Atha Prime's original form was finished (after briefly gaining sentience), Atha took control over it and eliminated Megazarak. He then prepared to wipe out the Autobots until they found a way to distract him. With that done, they then used a superweapon of his to destroy him.
Although the Autobots had achieved victory, Atha Prime was far from dead. His spirit had managed to survive and he waited for the right moment to strike. He seized the first opportunity he saw: the Fallen's solar harvester.
Atha possessed the harvester and attempted to destroy the Autobots again until one of his brothers, Vector Prime, intervened and destroyed the harvester, killing Atha Prime in the process.
After his final defeat, Atha Prime would be forgotten by nearly all Transformers, save for his brother, the Fallen, who would vow not to make the same mistake Atha made; to let his arrogance get the best of him.
THE FALLEN
The Fallen was once known as Megatronus Prime, one of the thirteen original Transformers and the guardian of entropy. Megatronus was the most ambitious of the Thirteen, which led to him succumbing to Unicron's temptations and becoming the Chaos Bringer's first herald. He led an invasion on Cybertron, and started the Cataclysm, which would have caused Cybertron's extinction had it not been for Prima's sacrifice. After Unicron's defeat, Megatronus fled to the Dead Universe, where he would take on the alias 'the Fallen'. 
Thousands of years later, the Guardian leader Nova Prime arrived in the Dead Universe and encountered the Fallen. The Fallen convinced Nova to become his apprentice and to gather an army that the Fallen would use to enact his revenge on the Transformers. At some point later, the Fallen would make contact with the Autobot Tronion, convincing him to form the Decepticons and giving him the name Megatron.
More than four million years later, the Fallen sent Nova Prime to carry out the Expansion, which would see the entire universe enslaved to the Fallen's will.When Nova fell at Optimus Prime's hands, the Fallen arrived on Earth and was prepared to finish the deed himself when his brother Atha took control over the solar harvester. In the midst of the confusion, Vector Prime arrived and destroyed Atha while the Fallen vanished.
Nearly four years after the Expansion failed, the Decepticon Soundwave discovered Megatronus' original body before his fall and used a Dark Energon shard to summon the Fallen into this body. He then took a small group of Decepticons (consisting of Megatron's most loyal followers) to scour Earth for more Dark Energon. This task was interrupted by another one of the Fallen's brothers: Necros Prime.
The two ancient Transformers began to duel one other, trading powerful blows. However, the power became too much for either of them, so when they unleashed energetic blasts of lightning at each other, it ended up killing both of them.
UNICRON
Unicron was created at the dawn of time along with his brother Primus. While Primus represented Order, Unicron represented Chaos. The two brothers fought an endless duel between one and other, with neither of them being even close winning. At the last minute, Primus used nearly all of his power to send Unicron tumbling through space. When Unicron regathered his strength, he found that Primus had taken the shape of a planet and had created a species called Transformers. Unicron then decided to seduce one of these beings to join him and lead an invasion on Primus' planet form, Cybertron. The Transformer Megatronus Prime agreed and they led the Cataclysm which nearly destroyed Cybertron. The leader of the Transformers, Prima, sacrificed his life and plunge the Matrix into Unicron's spark and seemingly destroyed him.
Unicron had managed to survive however, rebuilding himself into a transforming planetoid. He spent the next few million years spreading seeds of disorder throughout Cybertron. When the Great War went underway, Unicron made his move and attacked Cybertron once again, taking the form of a planet sized robot. The Autobots valiantly fought for their home world against the Chaos Bringer, though it seemed to be in vain. Just when all hope seemed lost, the Autobot Hot Rod used the same method Prima used to destroy Uniscron; by using the Matrix of Leadership. The Lord of Chaos was destroyed and peace had briefly been found.
However, like Evil itself, Unicron lived on, lurking in the depths of space, rebuilding his body once again. Unicron's servant, Alpha Quintesson, met the Decepticon Shockwave, and the two made a deal, which had the outcome of Unicron taking over Cybertron as a new body. Once everything was set, Unicron forced Primus' spirit out of Cybertron and merged his body with the Transformers' home world. He then emerged through a space bridge into Earth's orbit, ready to devour the planet once and for all. However, although Hot Rod was originally the 'Chosen One' to destroy Unicron, he had betrayed Primus' trust and thus, another Autobot was chosen: Orion Pax. 
Like Prima and Hot Rod before him, Orion headed into Unicron's core and used the last of the Matrix's energies to extinguish Unicron's spark, destroying the Chaos Bringer once and for all.
Although some think Unicron might return in some way, this had been disprove long ago by the elder Alpha Trion, who had claimed that Unicron could only die three times, and the third time is always the charm.
